When you mark a message in the spam folder as not spam, that message is moved to the inbox. You then have to find and execute the rule to move it to the appropriate folder.
It would be good if EPIM automatically executed the rules following release from spam.
I haven't looked into this but I suspect this could be done using a simple insert trigger - causing the rules to be executed when something drops into the inbox.
I don't know why emails go to the spam folder when a rule which covers that message is defined.

Emails are first check for SPAM and only then if found to be not spam are gone through mail rules. Although, there's a special "Do not apply spam filtering" option in each of the mail rules which can always be enabled to bypass spam checking for certain emails.

Odd. { have many rules, all of which specify don't use spam. And despite those rules applying to incoming email, EPIM frequently ignores the rules and dumps the message to spam. I then mark the message as not spam, that diverts it from spam to my inbox - if I then run the matching rule on the inbox, that email which epim had flagged as spam is correctly moved to the folder defined for the rule.

Everything seems to be fine with the option after we did an internal investigation. It could be your mail server that moves messages into spam. So we need to get mail log, spam log and subject of a message in question, will be able to analyze the situation on a whole new level then. Thanks.
